I have just completed the first edition of my course notes for two graduate school courses at Georgia Tech that cover system thinking and design in depth. The courses are CS 6210: Advanced Operating Systems (AOS) and CS 6310: Software Architecture and Design (SAD).
AOS covers the first 20 years of modern computing systems as they evolved from an OS on a single, isolated commodity PC, to networked computing systems including Spring OS and global file systems and shared memory systems, to the advent of modern, scalable internet computing in the form of large-scale services like MapReduce.
SAD uses Object-Oriented Design (OOD) and the Unified Modeling Language (UML) as a way to scope, plan, document, and write large-scale computing systems (think airplane management through the airport and air traffic controller system, or the power grid from powerplant to customer). This level of software development is higher than that of a senior developer; a software architect must take into account customer and business needs as well as the technical aspects of code when writing top-level guidelines and creating a system to meet both functional and non-functional requirements. The study guide contains useful hints for requirements engineering, iterative development, code reviews, and even solid reference chapters on UML and state charts that can be used to help define and explain systems even if not required by a project.
